The Transposable Element landscape of the genus Oryza: a comparative approach".

The role of Transposable Elements (TEs) in shaping plant genome structure and evolution has been extensively studied, but our current understanding is far from complete. The great wealth of comparative genomics data produced in the frame of the Oryza Map Alignment project provides a powerful experimental system to gain a comprehensive picture of host genome-TE relationships, effects and dynamics.
We present the results of TEs analysis in the genus Oryza: their identification, their characterization including the study of their evolutionary history and contribute to the genome size variation. We also show and discuss examples of polymorphisms and rearrangements on chromosome scale mediated by TEs.  A particular emphasis  is put on the evidence deriving from the comparison of the two completely sequenced Oryza species: O. sativa and O. glaberrima. Here we studied the most common possible interaction between TEs and genes (TE insertions into or nearby genes) and the potential creation of new genes mediated by Helitrons. We also studied the Presence/Absence polymorphisms created by LTR-RTs, Helitrons and SINEs movement.  Finally we propose and discuss the results of a comparative analysis aimed at assessing the variation of the LTR mutation rate for LTR-RT elements isolated along the short arm of chromosome 3 in both O. sativa and O. glaberrima.
